So I've checked all sorts of things, pulled almost every plug apart and checked them, couldn't find anything and it still wasn't charging the battery, got pissed and made 2 new ground straps. One connecting the subframe to the right half and one from the neg to the left half. So far it "seems" to be working, of course the battery might still have some juice in it but since then I've done about 100miles and about 10 starts so as of right now I'm optimistic!

The magnets came off my FZ1 flywheel and had similar problems. Some where I have a Yamaha, electrical trouble shooting guide. I'll look for it.

Didn't those magnets make a racket!? That would knock you current delivery way down!

No noise at all. Simply a dead battery 40 miles from the house. I had to buy a new flywheel, not cheap at all.
