S2 to S1 side fairing???

Is it posible to fit side fairing from S2 to S1 from 2006.

Probably? That side/belly faring is not stock for the FZ6. Could be aftermarket or off an FZ6R maybe.
Best bet might be to try to find a listing that sells such a faring and see what the compatibility is.
I can't think of any differences between S1/S2 that would affect where this thing mounts.

I remember the S1 fairing and the S2 fairing had a different height with relation to the radiator fill cap, so they may be different.
