FZ6 2005 not charging, not the normal problem

Hi Everyone. Sorry for this being my first post, but reading only is not helping me, so it is time to start asking questions. (Hoping I'm not asking a question that has been answered 20 time before)
This is on a 100% standard FZ6, no changes to the electrical system or added lights or anything.

Very short summary: Battery not charging at all.
Removed stator and it was burned. Had it rewound and by all tests possible, it seems fine now. (no shorts to motor, consistent ohms across all 3 wires, producing AC in excess off 20v)
Regulator rectifier tested in an R6, working perfectly.
R6's R/R tested in the FZ6, no charge. Same results as original R/R.
Battery swapped, no difference. Battery also charging without issues via wall charger.
Wiring checked, could not detect any problems.

The interesting bit is, if I remove the red wire from the R/R plug and test the charge while motor is running, then the correct charge is generated.:eek:

Where does that red positive wire coming out of the R/R go to?
Is there any known rubbing points for wiring on these FZ6's ?
What else can I check?
