Went to adjust shift pedal and it came out. Put it back and it seems that it does not shift properly now. Is there a trick to this? Any help would be appreciated.

Its not put on as it came off, sorry a really bone answer.
Unscrew the retaining bolt and just half pull it half off so it can me moved to a new position. If memory serves moving it clockwise lowers the pedal and moving it counter clockwise raises the pedal. Its trial and error.
A really good trick when taking it off is to make an alignment pencil line at the lever bracket joint and onto the face of the gear shaft, this way it always goes on where it should. Adjust the lever with your riding boots on as they tend to be wider than shoes.

One end of the main, semi-horizonatal shift rod is regular thread, the other end is reverse thread.

If one of those ends came out, unscrew the other end out too. Once out (might need another set of hands), re-install it screwing BOTH ENDS IN at the SAME TIME. The adjuster will NOW be centered up with the end joints(same amount of thread in each adjuster). (I suspect some one pulled an end off previously).

The actual shifter shaft coming out of the engine should have a punch mark on it as does the attaching lever, those should line up.

When adjusting, make sure you don't go TOO LOW with the shifter as it WILL hit (and NOT SHIFT) the frame...

Also, when testing, get the transmission into a happy spot where it will drop into gear in both downward and upward pedal movements - notice how close the ball link part of the lever comes to this rectangle section inside the rear set. Because the rear set is rubber mounted, make certain you have at least a 8mm gap or so so there is no contact to the rear set when fully pushed in either direction.

FWIW: If ones goal is to raise or lower the lever height to better suit your body, it is of NO VALUE to move the punch mark (not align them at the trans shaft) as it IS NOT the limiting factor. The gated opening inside the rear set is the limit.

Lastly; CONFIRM the ball mounted shaft is free to rotate at least 30 degrees as it is possible to bind the ball joints by having them rotated against the studs when tightening them. Loosen one end and rotate the shaft, then snug up jamb nut. Confirm the shaft can rotate freely when everything is tight.
