Caliper rubbing rear disk

First post so be nice. Went for a ride 3 weeks ago and lost the rear brake. A lot of squeaking and heat. Checked it when got home and the caliper mount was touching disc. Checked all the obvious things (chain adj, bent parts etc...) all ok. Worked with dealer and Yamaha and found that if we loosened axle, mount would clear disc. We than pulled wheel and installed everything on wheel minus swingarm and disc was centered in caliper mount. Dealer ordered new swingarm and all related parts, which came in today. We mounted wheel in swingarm off the bike and disc is not centered in mount but it has clearance on both sides. Bike has 500mi so is covered under warranty. Looks like swingarm is slightly tapered at axle area and when axle is tightened it was flexing the caliper mount enough to touch disc. Was wondering if anybody else has had this happen, also would like to know the clearance other FZ6's have between disc and caliper mount? Thanks.
