Why are you assuming it should connect to something, is there a problem with your bike?
There are many reasons why some connectors in wiring harnesses are unused. Accessories, optional equipment, diagnostic ports, etc.

I'm assuming it's connected as the end isn't blanked off like a couple of others that are unused.

I bought a frame, subframe, engine, loom etc and I bought it unbuilt, I am now try to build it

Hmm. My schematic only shows one 'Sky Blue' wire. If that is the one, then it connects to the neutral switch.

That would make sense as neutral switch usually grounds to chassis so only one wire needed.
