I used to work in an auto parts store -- if all of the above things have been tried and checked -- another option would be to have the injectors checked/swapped our for new ones. A dirty fuel injector will spray uneven causing some power loss at lower RPMs. (Usually if you are going through the effort to have them "checked" -- it is just as cheap to replace them.) Although this usually wasn't an issue on most modern cars until over 100k miles.
