These are the only two keys that came with the bike.

Same answer, the bike ran with those two keys (until the engine blew), so not sure why they wouldn't work. They both turn just fine in the ignition, gas cap and trunk lock.

When did Yamaha start adding chips to these bikes?

Bikes built for the US market don't use chips or red keys or any ignition device aimed at preventing theft other than the ignition lock.

You may duplicate the key as many times as you want and it will work fine.
