It is unlikely that it is paint. Most paint will not hold up to the temperatures the header will experience. It is most likely powder coating or ceramic coating. I doubt paint stripper will remove either of those.

The wind noise is caused by the wind screen. You can see this for yourself by removing the windscreen on your FZ6. You will feel more wind but it will be clean wind and it will be wisper quiet.

Untill you let the bike fully warm up the bike will bog down if you give it major throttle. Once it fully warms up it will function normally again.
While you do your testing make sure it is fully warmed up...

I just so happens that I have one of each. My wife rides the ninja and I ride the FZ6. We got the ninja for its seat height and my wife liked how it looked(pretty blue). I think they are both good bikes. They both have pros and cons.

You may have unintentionaly hit the end of one or more of the spark plugs and changed the spark plug gap when you installed them. Perhaps you didn't get the wires tight one or more of the sparkplugs This could be the source of your vibration.
