Sounds like you're doing it right. I feel like a naked conversion gives up too much of the bike's character. These are really great bikes. You'll enjoy it for sure.

The CCT may seem fine off of the bike, last one I did seemed fine too. They seem to stick from time to time though and allow the chain to make a hell of a racket until it pops loose.

As I understand it, the sync adjustment is relative to the other cylinders. You can probably get back into the range of adjustment if you run them all out a little further and then dial it back in. Adjusting idle speed will probably be necessary afterward.
