If you do lower the FZ6 with the shortened shock link then don't forget to shorten the side stand and slide the forks up through the yoke. Also it's worth noting that the centre stand will be longer than necessary and more effort is needed to lift he bike up on to it., which I did look into...

I'm gonna ask, to rule it out, have you checked you have correct chain tension as too much slack will give the snatchy/jerk feeling :confused:

Bear in mind it's quite possible to get the center stand on the floor which will unsettle the bike o_O

There is supposed to be a lock washer that has two edges to bend up to hold the nut in place once torqued to 65 ft lb

The CO settings are set specific to each bike at factory. The FZ6 has 2 settings C1 controlling cyclinder 1&4 and C2 controlling cylinders 2&3 I had a fiddle and increased the set values by a small amount by adding a uniform 15 to both (I'm sure it does go up past 100 from memory). Note...

As Motogiro said check your idle RPM, also a slack chain can cause jerky throttle on and off
