I've no doubts it would. The only change between the harness on the two years is the O2 sensor - which isn't required anyways, and in the case of an S2 would override any tuning you did (so - it would need to be disconnected).

Negative on the front signals. The fender and signals is such a weird size, and unfortunately even with a box I found that just barely managed to fit them - shipping is still looking like $39.25.

Changing the exhaust made my idle a bit lopey, and it can sometimes affect take off - but your descriptions are a fair bit different.
Have you checked your gas lines? Make sure all of those are straight and not pinched, which could have happened if you had the tank up for the airbox. Problems...
TBs being out of whack would only influence your idle to a degree, and cause some extra vibrations. I'm going with FI on this and saying it'd be wise to reinstall your stock exhaust and filter, and try swapping one out at a time or something to see where the issue arises.
