There's a re-call for your year bike for the TPS (Throttle Position Sensor): https://www.nhtsa.gov/vehicle/2004/YAMAHA/FZ6 I would get that checked to see if it was replaced. It could very well be your issue.. .

Could also be unbalanced carbs, TPS (if it has one) or ignition.

Thanks for the reply! I already went through the dash/TPS and did a throttle "roll on" check. No digits were missing or skipping whatsoever. I already tried opening the fuel cap after the the issue occurs, but I have yet to try riding off with an open fuel cap right from the get go. Bypassing...

There are no chemicals that will clear a clogged fuel screen. Back firing through the throttle bodies is an indication of a timing issue. Did any of your testing include the timing. I don’t think it’s possible to install the TPS incorrectly, but the back firing sure is curious.

The TPS can "check all he boxes" and still be bad... When you checked it, besides checking the high and low #'s, did you check the numbers in-between? IE, no skipping, all #'s there? .

RPM is measured by a trigger wheel and hall-effect sensor under the timing cover on the right side of the motor. See parts 14 and 21 on this diagram....
