I have an 04 FZ6 as well with no vibration. I'm sure others will have better info but if it was my bike I'd be checking:
Tire/wheel balance
Condition of front tire (both tires actually)
Warped rotors
Steering head bearings
I just put on a new front tire and instead of wheel...
Kinda a goofy way of mounting the two MSR fuel bottles, but it worked fine on the camping trip. Used tractor owner's manual tubes mounted to my Shad top box mount to hold them securely. You can see them in the attached photo before I added the saddlebags over them.

Update: I think the issue was the key switch. After using WD-40 and then later Lock Ease, the bike consistently starts each time and the problem is gone.
Out of all the bikes I've owned, I have never had an ignition switch do this but I'm not complaining. Cheap fix....

I wiggled every wire I could reach and the bike wouldn't die. I pushed on and around the shut off (kill) switch and it wouldn't die. I was going to bypass the switch temporarily to see if that was the issue.
